Carbon Copy Cloner will do it. Make sure that when you go to clone the second time, you tell the app not to delete stuff that doesn't appear on the second source for the cloning.
edit: also, if you clone her HD in the first place, CCC will move over all of her passwords, preferences, etc. So when you clone your stuff, tell CCC to clone only your applications folder and whatever documents folder(s) you want to move--not the whole drive.

Did you wipe the drive and start over (that's what I'd do). If she has her own user account on your computer, Migration Assistant might work the best. Don't drag and drop. You could do that pre-OS X, but there are files that need to be in their proper places for the apps to function in OS X. Or, like yoyo says, CCC will work just as well.

Are you going to wipe the HD of the new computer? If so, then all you really need to do after you wipe it is to connect it to her old computer with a firewire cable, and reboot it into target disk mode. Then run CCC from the old computer.
Alternatively, you can wipe the HD of the new computer, then reinstall the OS, and when you get to the screen that asks if you want to import from another Mac, say yes and follow the instructions on the screen. The utility that does that transferring will be all you need.
